Does my site structure affect my QS?

If my landing page is located at: will google look upon that negatively and push my QS down? As you can see my landing page is in a directory within a directory. 

Also, I use a meta HTML redirect code to redirect to the sub folder. Is this the most google friendly way of redirecting or should I use mod_rewrite?

No, if your landing page is in a directory within a directory this will not effect the Quality Score of your keywords. QS of keywords depend on the CTR of keywords, relevancy in between keywords, ad text and landing page, historical performance of your account, quality of landing page. Quality of landing page include:

  • How much fresh, relevant and comprehensive content your page have
  • How fast is loading time of page
  • Ease of navigation and transparency
  • Web site structure which should have all of above discussed things.

Though the question is asnwered by Dinesh I'd add that only one of all the ads linking to the top-level domain will be shown at a time by Google. Hence if the TLD is a webspace provider hosting websites of many users you'll have to compete with all of them for one single ad spot.
