Differences between GA- IN Tool Report and Core Reporting Queries Report

I am still hanging on a Core-Reporting-Api -Problem for one of my clients.
 
They do query Reports from the Google Core Reporting API. They want to breakdown pretty much all dimensions on user an session level. 
They first tried to query a Report which is based on the dimensions hour, adgroup, keywords and device category by the metric users. 
 
They gut way more users in their queried report as the amount which shows up in the GA-In-Tool-Reports.
 
My first idea was abut mixing up session based dimensions with a hit based metric. 
 
But when I've changes users to session the  problem was still there.
 
So I've tried to query a more less complex report like device category; hour of the day ; sessions and compared it to the in-tool report. And even in this small report / query have been massive differences for each hour. (see below)
 
Does anybody know why it is like that or how to fix?

Hi Sarah, I tried re-creating your report as custom report and in the API Query explorer but they match perfectly. Are you using the same view? Any filters that may affect the results?
