Accuracy of Customized Reports

How accurate are custom reports? I have custom reports set up on a view that excludes different sections of the site and I've noticed anomalies. Like, If I compare month to month I get different counts than when I look at each month separately.

I can't show the filter because it contains client info. But I can say that it's a pretty standard filter applied to this particular view. We wanted to have analytics for the entire site and a separate set of analytics that excluded two sub-directories on the site.

Is any sampling happening, if you remove the filters do your number fall back in line?

I think Brian is on the right path here. Custom reports are subject to sampling and as you add in a longer date range or compare time periods, you are asking GA to look at more sessions and are probable getting sampled data which would change the values based upon the sampling algorithm.

If I strip out the filtering within the custom report, and turn the sampling all the way up, the numbers equal out. If I leave the sampling size set to its default the numbers do not match.
