Huge drop in organic traffic after subdomain tracking

After setting up subdomain tracking for a site, it has experienced a 60% drop in organic traffic since the last reporting month before adding tracking. After going through countless support forums, we've yet to find a similar situation or reason for why this happened. Can the addition of subdomain tracking so dramatically affect organic traffic if something was implemented improperly?

How has the subdomain tracking been setup?
Is tracking intended to share cookies/session info etc and track traffic between the main domain and subdomain as the one site 

or
are they setup to track as different and unrelated to each other

If the first scenario.. is the tracking code on the main domain and its subdomain both using the same Property/tracking ID and is the cookieDomain in the tracking code snippet set to auto?
