I've site A & B with cross domain tracking enabled, and cross domain tracking works fine.

How do I track the traffic exchange between these two sites without loosing the source/origin of the user. I mean which link/button user clicked to get to other site.

You create an Outbound link Event tag to fire on outbound links or other options like specifically firing only on Site B links that the user clicked on and vice versa

How:
If you're using Google Tag Manager you can follow the instructions here http://www.bloggerchica.com/step-by-step-outbound-link-tracking-in-google-tag-manager/
OR
Check out this information for GA implementation https://developers.google.com/analytics/devguides/collection/analyticsjs/events#overview

I thought of that, but how do I track click from individual buttons/links(the medium), if I use UTM parameters I'll lose the source and medium of the origin.
