If I have to track another secure site to track specific traffic in GA, but the same GA tag is on both sites, is there anything way to track specific traffic without excluding the whole website in?

Hi @Tom W, sure you can and it's pretty simple. You only need to add a couple of thing to your tracking codes on both sites.

Here are the instructions:

Hope it helps,

What if we don't have any additional access to their site?

If they only allow you to insert a code number, check if you can insert the code of GTM and from there you can also implement cross domain, if you are not able to do any of this, try asking the other site manager they should be able to add the code without a problem.
