All champaigns show 11 clicks for the day, 2 clicks for one champaign and 9 for the second champaign. If I looked at the second champaign's keywords, I found all keywords clicks are zero. Where is the clicks generated from, and why am I charged the full budget?

Those clicks are most likely coming from the display network. If you are opted into both search and display, make sure you have the display network tab enabled. Click on that tab and you can see which targeting methods/keywords generated the clicks. Also check out the network totals at the bottom of the campaign screen. There you can see how many total clicks came from each network.
