Upgrading Destination URLs to Final URLs with Tracking should not affect your overall performance, though it may reset your ad statistics based on the type of upgrade you are adopting.
Yes, if your data is reset, it does mean that you have new set of ads now, but again it won't have a very much significant impact on your performance. Why?
Only your ads data are reset, ad texts, landing page, your keywords, campaign history, and other setting remain the same.
