If you set dupicate keyword who will win the auction the one with higer CTR or the one with higer Quality Score?

It would be dependant on a number of things but CTR is a component of quality score so CTR would likely have less weight than quality score. Your bid, match type and your competitor's quality score/bid/match type will all play a part in the auction too. 

 

For the record, we strongly advise against the duplication of keywords. By duplicating your keywords you are bidding against yourself and therefore driving up the cost of your clicks. You'll find some great tips on optimizing your keywords here
